Both journalists brought viewers the latest news from across the country while fan-favourite Carol Kirkwood was on weather duties.
No explanation was given for Charlie, 61, being absent from the iconic red sofa.
It comes after eagle-eyed BBC Breakfast viewers spotted a sign Charlie was becoming ‘bored’ with Naga.
She had been talking about a study which examined the smell of babies and teenagers.
However, Charlie had swiped “let’s move on” prompting fans to react on social media.
Writing on social media, one said: “You can always tell when Charlie is bored with a topic when he does his long slow sniff before moving on..”
A second wrote: “Charlie having none of it this morning.”
Charlie’s absence comes after Jon Kay sparked concern as he missed a number of shows.
The flagship BBC show has had dozens of presenters during its impressive 40 years on air but the current stars are:
Jon Kay – Since 2022
Sally Nugent – Since 2021
Charlie Stayt – Since 2006
Naga Munchetty – Since 2014
Carol Kirkwood – Since 1997
The dad-of-three returned to the red sofa on Tuesday to host alongside Sally Nugent.
BBC Breakfast airs daily from 6am on BBC One and iPlayer.
